The National Art Center Tokyo

The cafe that Taki and Okudera-senpai dined at during their date is called "Salon de the Rond" and is located on the 2nd floor of The National Art Centre. There are also some shots of the Art Centre during the date like the brown-lined walls and glass-panelled directions.
